We rejected the resignation of an employee and worked for three months. Can we accept it now?

I would like to ask about this scenario.
This 1 staff sent a resignation due to delayed salary but the management agreed to reject his resignation and talk to him that the company still needs him.
This staff accepted the proposal then later on after 3 months, this staff did not go to work. It's like he will come twice a week and then he will not come again.
Now he sent an email to give him a termination letter. The management decided to accept his resignation ssubmitted 3 months ago but this employee wants a termination letter.
What is right? Is it okay if the management accepts his resignation?

Resignation cannot be accepted retroactively. Resignation takes effect from the date it is signed.
It is not possible to imagine signing a resignation and the employee has not been informed about it for more than 3 months while he has been at work.
This matter will expose the company to legal accountability if the employee submits a labor complaint.
