Here is the basic question. Are you sure that the civil case is exactly against the same criminal cause of action by way of cheque case or any other case or cause of action?

If you have discharged your liability by full payment in criminal court, you can submit the same to the court and finish your case.

Since you have not appeared before the court in the civil case, you need to see what is the case, what is the claim and defend accordingly.
