But if an agreement is written and signed between two individuals, and any dispute arises later, can it be presented in a court of law as a valid document?

Yes, it can as long as the dispute related to their relationship and their obligations towards each other only.

However, to be a registered partner with full rights including review of the company accounts is much more better and efficient rather than a sleeping or side partner upon un-registered agreement.
