My question is if the percentage refers to the purchase amount legally, or according to the ruling regulations, there is no limit to the agency fees no matter if it is less than a million or 200 million AED?

Please be informed that 2% is a worth fee to the DLD during registring the SPA.

The seller and buyer pay it together, which means that you pay 2% and the developer pays 2% too as per the DLD legislation and registration procedures.
